Development of a Platform for Traceability, Association Studies, and Cultivar Identification in Wheat

Intro

For plant genomics researchers, massive wheat genotyping datasets were both a goldmine and a headache. The data held tremendous promise for cultivar identification and breeding, yet existing tools made it difficult to access, explore, or visualize the data. Insights were buried in static tables, slowing research and limiting collaboration.

Sequentia Biotech developed a custom, interactive platform that turned raw SNP data into a dynamic, user-friendly resource, enabling researchers to explore genetic relationships, identify cultivars, and accelerate discovery across teams.

Aim

The research team needed a tool that could manage vast SNP datasets, reveal patterns in population structure, and enable collaborators to intuitively explore and extract key markers. The ultimate goal was to transform static, hard-to-use genotyping data into a living, interactive resource that could actively drive research forward.

Challenge

While the dataset contained thousands of SNPs across multiple wheat varieties, traditional tools were cumbersome and static, offering limited visualization and no interactivity. Researchers struggled to explore genetic relationships, assess population structure, or extract specific markers without spending hours manually processing data. Collaboration was also a bottleneck: sharing insights or integrating new datasets required technical expertise and complicated workflows. Without an intuitive, interactive platform, much of the dataset’s potential for cultivar identification, breeding decisions, and scientific discovery remained locked away.

Solution

Sequentia Biotech transformed the once-static database into a web-based interactive platform. The platform enabled researchers to navigate and filter SNP data effortlessly, visualize genetic distances and population structures, and explore markers in real-time. PCA plots revealed clusters and outliers at a glance, helping researchers uncover patterns in population structure that were previously hidden. Users could also upload new datasets, which were automatically integrated and compared to existing samples, keeping the database current and scalable. The platform’s clean, intuitive interface allowed collaborators to explore and extract relevant markers without requiring programming skills, transforming complex genomic data into a dynamic, research-ready tool that actively supported discovery.

Impact

The interactive wheat genotyping platform fundamentally changed the way the research team works with large-scale SNP datasets. What once took hours of manual analysis can now be accomplished in minutes, enabling faster cultivar identification and more efficient breeding decisions. Collaboration across teams improved, as all stakeholders could access and interpret the data without specialized technical skills.

The platform also enhanced the dataset’s scalability and long-term usability, ensuring it can continue to support research as new data is added. By converting raw genotyping data into an accessible, interactive tool, Sequentia Biotech empowered researchers to unlock the full potential of their wheat datasets, accelerating discovery and paving the way for data-driven breeding innovations.
